JASPAR database
JASPAR is a collection of transcription factor DNA-binding preferences, modeled as matrices. These can be converted into Position Weight Matrices (PWMs or PSSMs), used for scanning genomic sequences.

The miRBase Sequence Database is a searchable database of published miRNA sequences and annotation. The data were previously provided by the miRNA Registry.
Each entry in the miRBase Sequence database represents a predicted hairpin portion of a miRNA transcript (termed mir in the database), with information on the location and sequence of the mature miRNA sequence (termed miR). While MODOMICS presents RNA modification pathways on the level of nucleosides, RNApathwaysDB deals with RNA metabolism with respect to whole RNA molecules. The goal of the Nucleic Acid Database Project (NDB) is to assemble and distribute structural information about nucleic acids. The NDB was founded in 1992 by Helen M. Berman, Rutgers University, Wilma K. Olson, Rutgers University, and David Beveridge, Wesleyan University. In addition, Anke Gelblin, Tamas Demeny, S. -H. Hsieh, A.R. The plant snoRNA Database and web-site brings together information from three independent computer-assisted searches of the Arabidopsis genome for box C/D snoRNA genes and from studies of ncRNAs. To date, the Arabidopsis box C/D snoRNAs have been used to identify approximately 250 genes from different non-Arabidopsis plant species and these sequences are included as alignments in the Database.
